John Marston dies do to betrayal by the government. The agents track Marston to his farm and attempt to kill him and his family. John fights them off and they retreat to the barn where Abigail and Jack get on a horse and leave. John then confronts the group of a dozen or so agents outside of the barn only getting off one shot before he's gunned down.
he gets shot dead by soldiers
During the mission "The Last Enemy That Shall Be Destroyed" John Marston is attacked by American soldiers and the Federal government. Though he killed many of them, he was shot many times during the mission's end, and died almost immediately.
john dies by way of multiple gunshot wounds inflicted by the U.S. army. it takes place in a cut scene so you cant do any thing about it.
That's just the direction that Rockstar had the plot go, I guess.
